Yes touring styles are different for everyone. We could never do all of NS in 6 days - heck we only got part way in 17 days, and that was our second trip to NS.
I agree with your trip. It should provide you with an opportunity to include all the stuff on your list. Regarding whales and puffins, when we traveled in September, we only saw whales off the far Newfoundland shore, so I'm not a good source of information. The best source for that information would be VT member babygrand. She lives in Yarmouth and you could email her (but I think she's on a trip, so your timing may not be great). When we were there, one of our B&B hosts told us that the area around Digby had whale tours that still found whales -- however, I took it that spring is better for seeing whales than fall. I also understood that whales are more frequent on the Bay of Fundy side than the Lunenburg side.
If you have room, I would take your own bikes. For instance, some of the trails in the National Park would be good for mountain bikes, but the facilities at the park were basically closed in September - the park was open, but the food shacks and anything retail was closed. But other than Halifax, you are talking small town Canada. If the weather is fine, bikes would be a great way to tour any town.
Yes, we found the weather to be fine, but it will be mixed. We were rained out on a couple of our Maritime hikes as well - getting soaked as we started a hike not realizing that it was about to pour, but that is all in the fun a vacation. You will be too early to see all the fall (leaf) colours though.

A very enjoyable page on your Nova Scotia travels. Those sandy beaches along Northumberland Strait probably are the best ones in NS - we stayed by one in Pictou years ago. I never knew Cheticamp was created as a result of Cape Breton NP!!
