Well, I find this excellent list posted in the Lonley Planet Thorn Three branch so I decided to post it here to help y'all.

By Bus:
Lima / Pisco (230 kms = 3 hrs)
Lima / Nazca (460 km = 6 hrs)
Lima / Arequipa (1,200 kms = 18 hrs)
Pisco / Nazca (230 kms = 03 hrs)
Nazca / Arequipa (740 kms = 10 hrs) only by night
Arequipa / Cuzco (12 hrs)
Arequipa / Juliaca (12 hrs)
Puno / La Paz (8 hrs)
Puno / Cuzco (10 hrs)

By Train
Puno / Cuzco (10 hrs)
Cusco/Aguascalientes (4 hrs) ***Aguascalientes has buses heading to Machu Picchu (1hr)

By Plane (under 3 hours)
Lima / Cuzco
Lima / Arequipa
Lima / Juliaca
Lima / Puerto Maldonado
Lima / Iquitos

With that say, don't ask me which companies to take or where to buy the tickets online since i'm not a travel agent :). Just head to Peru with this rough time estimates in mind.
