If you plan on traveling around Japan by rail, be sure you purchase a JR rail pass. They have to be purchased before you arrive in Japan. Once your in Japan, its too late.

You buy a voucher in your home country.
I got my voucher through a travel agent.
When you arrive in Japan, you turned the voucher in at a JR office to get the rail pass. There is a JR office in Narita airport.

I think you can get 3 day, 7 day and 14 day passes.

As far as the costs, its about the same price as a shinkasen ticket from Tokyo to Kyoto.

One thing to note, the rail pass does NOT cover the cost of all the local trains around Tokyo, some (maybe all) are run by a different company.
