The trains and buses are everyone's favorite subject about which to complain. In reality, they are pretty good. Not as regular or clean as DC or Boston, but they are 24 hours...a wonderful attribute! The condition of the subways has improved dramatically over the last 20 years, and I've noticed less garbage left behind. I may just be wearing my blinders more often...

For buses, you can pay with a metrocard or change. When paying with change, ask for a transfer. With a metrocard, the transfer will be automatic. If you have a paid card (not unlmited) you will get two transfers if you are paying for two people. Good luck!
