The MSC is a wonderful place for children, and is the focus of many field trips during the school year (keep this in mind when you go - there were many school children there when we went).
When we visited, my daughter had a cold and was finding it a bit hard to keep up with her very active toddler. That's why we did the IMAX, which is really a bit much for a child of 2 or 3.
We ate at the Museum Cafe, and then I'm pretty sure we concentrated on two areas (quoting from the website) - On the third floor:
"The Kids Room for children birth through 8 years of age with an adult chaperone
Please Note: the Kids Room closes one hour before the museum.
"Here you can send boats down the river channel in water play, operate the fish cam in the submarine, dress-up like a turtle, and send messages through a tube on the ceiling, plus lots of other fun in the Kids Room, a permanent space dedicated to young children and learning through play."
And the Science Arcade
"Dozens of hands-on experiments to touch, push, pull, and turn provide insight into light, magnetism, mechanics, sight, and sound in this exhibit. "

Directions: Take I-95 S. to Ft McHenry Toll booth, go to the far right tunnel tube, stay in the right lane. Key Highway exit (#55) is immediately on the right after tunnel. Take exit & move to the right. Go right at light -follow Key Hwy to the MSC on your right.
