All major cities in Japan have airports and an island-empire can be reached as well by boat (of course). most enter at Narita international, the airport of Tokyo that is situated North West of the capitol. By train you reach the centre of Tokyo and I only hope for you that it isn't during rush-hour (-:
Train!!! The famous shinkansen (bullet-train) connects the three largest islands and is indeed superfast. From this network, slower trains can bring you to all provincial towns. JR (Japan Rail) provides weekpasses for unlimited travel by train and can be a perfect way to get around here.
Car-rental and taxi's are - like everything else - amazingly expensive. In Japan one drives on the left side of the road, which also can be difficult when one is not used to that.
