Mexico City is one big museum! There are so many places you should definately visit. I'll just name some of my favourites.
TEMPLO MAYOR: an archeological site on the right of the cathedral on the Zócalo. These are the remains of Tenochtitlán, the ancient Aztec city. There's also a very nice and interesting museum;

PALACIO DE BELLAS ARTES: this museum is very pretty as much from the outside as from the inside. It's on 5 de Mayo, in front of the Torre Latinoamericana and across the street from Parque Alameda. It's easy to reach since there is a metro right by it which you can recognize by the green entrance designed by a French architect (if only I could remember his name!).

TORRE LATINOAMERICANA: the building on itself isn't all that nice, but you have a great view over the city from the top. You can reach the platform by taking a fast elevator.

TLATELOLCO and the PLAZA DE LAS TRES CULTURAS: another archeological site with a bloody ancient and recent history! In 1968, hundreds of protesting students were killed by the Mexican army shooting them from buildings around the square. When I was there, I closed my eyes and could hear the shots. It must have been terrifying since there's no where to run and hide! You can take either a bus or a metro there.
