Favorite thing: Go to Haifa and visit the Bahai temple, then to the beach, and go up the coast to Akka, which has a historic port and great atmosphere.
Jerusalem is fantastic, so if it's quieter than it is now, don't miss it. My favorite vista points are behind the King David hotel walking down the stone streets of the ateliers and homes, and across to the Old City. Or, at the back of the Hebrew University on Mt. Scopus is a fantastic Greek theater with a view out over the valley & you can see all the way to Jordan.
Also Bethlehem and the Church of the Nativity (which has been wrecked by the IDF -- the town, not the Church) so maybe wait on this.
Also go to the Sea of Galilee -- see some of my notes on 'off the beaten path.'
In the South, best dates for touring in the desert are maybe late winter, early spring - before the winds, or visit when the storks and egrets come on their migration pattern north -- unbelievable, green and flowering desert with thousands of birds.
Fondest memory: Will always remember sunset over the tells (hills) in the south and swimming and diving in the Gulf of Aqaba (a lot like the Sinai, further south).
