St. Peter's Basillica is the thing to see. It is spectacular. Filled with works of art, the relics of St. Peter himself, and the tombs of the Popes, St. Peter's is more visually stunning than the Vatican Museum and the Sistine Chapel, the latter of which is kept relatively dark in order to protect the artwork. St. Peter's Square is a sight to behold when not filled with seating for some Papal event, and it is worth climbing to the top of the Basillica for the magnificent views of the Square below. Also worth getting are the special tickets for the Vatican Gardens. The tickets are only available twice a week, but the gardens are worth it. You also discover that Vatican City has its own little road system and train station.
More art and religious artifacts than you can shake a stick at. St. Peter's is truly the best site in Vatican City. The Gardens are also hard to beat.
