When I came to Hiroshima I stayed at a small Ryokan (Japanese Inn) which cost 3000 Yen per night. You can find these places all over Japan. The best way to find them is to ask an Information counter at any railway station in a particular city. You would usually pay per room which makes it a nice cheap place for a small group or couple to stay in.

A ryokan is a family owned inn which usually provides you with a small tatami room (sometimes with private bath but usually there is one communal bath for all the guests) and a futon for each guest. The will often have free tea in the room and maybe a TV and air conditioner.
