The inner harbor is a very busy float plane airport, and even during the winter season it is fairly common to see a number of sea planes taking off and landing on the water on the inner harbour.
I have not used any of these tour companies, but I would imagine that many of them are similar in prices and offerings.
Several of the companies are offered on the east side of the harbor, between the Victoria tourist office and the Johnson Street Bridge. It is easy to find them: just follow the noise of the planes. Advertisements for the various companies are just about everywhere, so these are no secret either.
Some of the offering include trips over the Olympic Mountains, and various other places that are close to Victoria that are of scenic interest. Some trips are operated to the Butchart Gardens as well.
Certain groups, such as Landsea Tours, do not actually fly the planes themselves, but contract with one of the float plane companies to operate the air part of their tour. If the price for your tour package seems high, take a look at doing the flight part by contracting directly with the airline company.

Pat Bay Air operates out of Sidney rather than Victoria, but it is a reasonably quick trip up to the north end of the Peninsula to get to their primary location:
