To Pulau Besar:
You need to catch a ferry from Anjung Batu ferry terminal which is 15 km or 20 minutes' drive from Malacca town (again local buses are plentiful). There are about 8 ferries a day.
You may also be able to go by speedboat from Umbai jetty. I think this boast also stops at Pulau Upeh.
To Pulau Upeh:
You can book a ferry ride from the Shahbandar jetty, next the tourist information centre at Jalan Kota.
