The JR pass is not usable on the Nozomi, the fastest of the 3 shinkansen, nor the private train lines.

A JR Pass covers many fares but not all but, of course you can also pay for them with cash.
You might also use non-JR services
: between the airport and your hotel in Tokyo;
: for trips in Tokyo, for example a trip via Tokyo Metro / Toei subway line(s);
: for a trip in Hiroshima via Hiroden street car line(s);
: for trips in Kyoto via Kyoto City municipal subway line(s).

I personally never used the Green (first class) trains, but saw many of them while waiting for a regular shinkansen. Except for the addition of a table at each seat I didn't see any real difference. The real difference is in the amount of time taken to arrive at the destination. If an extra 1/2 hour is important to you then you might want to consider it.
