By train. The Metro, if you're in central Tokyo. Japan Rail (JR) runs commuter services farther afield, as well as some services within the central area. There's also a number of privately owned lines. At the moment the minimum journey price on the Metro is 160 yen. To save having to buy a ticket each time you travel, consider buying a 'SF card' - this is basically a pre-paid ticket which you can use until the credit runs out. They come in denominations of 1000, 3000 and 5000 yen.

If you're travelling outside Tokyo, then unless you can read Japanese it'll be impossible for you to drive (you need an International Drivers Licence to hire a car anyway, and not many people ever bother getting one of those). However, internal flights are fairly regular (but extremely expensive), and the Shinkansen (bullet train) is both fast and reliable.
