From Sfakia it shouldn't be a problem - just make sure (as I think you're walking Samaria then getting the ferry from Roumeli)that you have a ticket for the bus from Sfakia - the ones later in the day get very busy with walkers. Get off the bus in Vrisses and buy a ticket to Heraklion in the cafe marked "Bus Station" (the bus stops right outside). They speak good English so check whether there's a bus for Heraklion stopping in the village or if you need to walk to the National road. If the bus is coming to the village, have a frappe and enjoy the wait. If not, stand with the cafe behind you and head to your right, take the 2nd turning to your right and at the end of this short road turn left, you will pass a bus shelter and the police station. When you come to a 3 way junction turn left, after about 10 yards you will see the basketball pich on your right, head across the pitch keeping to the right hand side, you will see a gap in the fence - go through it and down the embankment and you will be on the side of the National Road under a bridge. Start indicating early for any buses that come along - THIS is a fast road!
