i recommend to try a traditional japanese style hotel,called ryokan.you can find them everywhere in the country,there are elegant and well,not that elegant ones also.
i think the ryokan hotels are cheaper than the real, western style hotels,of course it is depending on the place.for one night,for example in norther japan,it is like 3000yen for one person.

Unique Qualities: the ryokan is the simpliest hotel i ever visited, it is almost nothing in the room when you enter,except a small,low table with some cushion,they make the bed from a mattress later,and actually thats all you will need.the bathroom is usually outside in the simplier hotels

Directions: these ryokan hotels areusually nearby to train stations,if not the staff of the station will happily help you to find one
