There's no accomodation within Butrint itself, but just down the road in Ksamili is the Sea Eagle, overlooking the bay and over to Corfu. It's a modern building with 6 twin rooms, each with a shower and toilet en suite. When I was there in 2002, it was run by Jimi and Ouli, neither of whom speak much English, but are very kind and looked after us marvellously (and the food is very good!).
Unique Qualities: The back of the hotel, both the terrace and the balcony above, has sublime views out over the bay, Corfu and the mountainous Albanian coast. You can sit out here with a drink and watch the sun set - wonderful!
