Qena city and its related villages are easily reached by train, buses or planes.
Most tourists will move there by tourist buses because of security reasons.
If you r looking for a hotel then i would recommend that you sleep in luxor city where 100s of hotels are available at a variety of prices. When you wake up in luxor ask your hotel to arrange a car for you to reach Qena city. This is important cause your driver will have to get specific security clearance for you to go there individually if you are non Egyptian or Arab national.
Dont panic about this but it is a system that everyone follows to secure a beautiful visit for you and your beloved ones.
