Tyn Church, Prague
Right on hte old town square, the Týn Church, or the Church of Our Lady Before Týn (Kostel paní Marie pred Týnem), is a symbol of Prague. The double towers with their unique black steeples are hard to miss by day, and not to be missed by night.

View of Petrin Tower, Prague
If you think you see a small Eiffel Tower on top of a hill across the river in Prague, you haven't drank too much absinthe...the Petrin Tower is a scale model of its French cousin, and although not particularly interesting in history, is a great place to soak in one of the best views of Prague - day or night.

Directions: Tram: 12, 22, or 23 to Újezd, then ride the funicular to the top - or walk.
Astronomical Clock, Prague
The Old Town Square should not just be looked at as a photo opportunity, a chance to see a clock and have a meal at one of the square-side (albeit touristy and not the greatest) restaurants.
Really spend some time here, looking at the architecture, the buildings; try to figure out the Astronomical Clock (I couldn't)! Also pay attention to the insignias or sculptures over most doorways in Old Prague. At one time, every major house and building had a name, role, or family representation, which the carving above the door represented.

The Bethlehem Chapel (Betlémská kaple) may not be the most ornate and stunning church in Prague- in fact, it's one of the most basic and simple churches, but its history makes up for it. This is the place where Jan Hus preached and turned the world upside down; in fact, he was considered to be such a heretic, he was burned at the stake in 1415 and became a martyr for Czech Protestantism.

Directions: Metro: Line B to Národní trída or a short walk from the Old Town Square.
Josefov
The old Jewish quarter of Josefov in the Stare Mesto (Old Town) is a look into what was Jewish Prague hundreds of years ago.
The Jewish Museum of Prague is actually an organization which consists of a group of synagogues, a museum and the cemetery. The museum itself is in the Maisel Synagogue, and other sites include the cemetery (a MUST see), the Old-New Synagogue, the Pinkas Synagogue, the Klaus Synagogue, and the Spanish Synagogue.
You can get an inclusive ticket to see all the sites, or some of them.
