Charte des franchises en 1232. Les ducs de Bourbon y font construire vers 1340 un château pour lequel ils abandonnent leurs résidences de Chantelle et de Bourbon. Bourbon-l'Archambault est supplanté définitivement en tant que capitale du Bourbonnais après le mariage d'Anne de France, fille de Louis XI, avec Pierre II, duc de Bourbon, en 1488. Moulins connaît alors sa grande période d'expansion qui se terminera tragiquement en 1523 avec la défection du connétable de Bourbon. Le Bourbonnais est confisqué et rattaché à la couronne mais Moulins reste la capitale de la province et connaît encore de grands moments : en 1566, ordonnance de Moulins, réorganisant la justice (restera en vigueur jusqu'à la Révolution) ; fin 17ème, introduction de l'industrie de la faïence.

Spirituellement, Moulins dépendit jusqu'à la Révolution de l'évêque d'Autun et son centre religieux se trouvait à Yzeure. Le premier évêque fut un prêtre assermenté élu en 1791. Patrie du maréchal de Villars, du maréchal de Berwick, de Théodore de Banville.
