In Amman, I suggest to choose one of the small hotels around Al Hussein mosque. They provide basic accommodation, but the location is great. Beside the muezzin sound, you’ll find the “real life” running: shops, small markets, business, prayers, people and … taxis, of course. I stayed in Asri hotel, Petra street; basic, clean, friendly staff. About 12 JD the double.
In Petra try Petra Moon Hotel, at Wadi Mousa, close to the visitor centre. The location allow you to start your visit to Petra early in the morning and go back late in the evening, without extra walking. The manager is a nice man who can help in arranging tour around Jordan. Not to forget the heating; radiators were boiling all the day and night. Easy to dry your clothes. About 25 JD the double.
In Madaba you can choose between Madaba hotel, basic, cheap, friendly atmosphere, and Black Iris hotel. This one is a bit more expensive, about 25 JD, but more comfortable. The owner can entertain you with political matters for hours, … and the breakfast is delicious.
